I want to apply my background in After Effects.
How can I render with an alpha background?

Just curious, why are you not using Chromanator for the background application?

On your keyed layer put the brightness up until it is white and use any image for the backround, taking the brightness down untill it is black.

And then use this image as the alpha in After Effects.
