In short, My camera shoots it in widescreen format, so when i run it through effects lab i have 2 black bars on the top and bottom of my screen. I'm doing a lightsword effect, but the lightsword sometime cuts into the black part, ruining the footage. When i apply a mask however, it does not apply as the lightsword needs to be on top of the original footage in order to show right. So how do a put a mask on top of the footage without ruining the lightsaber effect?

Create a project that is the correct size, so there aren't any black bars. As long as the resoultion and aspect ratio are correct when you create the initial project settings, there won't be any black bars to worry about.

What happens if i have already edited all the lightsword effect, and to do it again would be horrible?

Save each layer as a preset and reapply each new preset in a new project.
