If you are working with an automatic flash, it won't appear on every frame. However, even on the frames between flashes, the control handles are still visible, so you can adjust the effect so that the center point is on the center of the gun barrel. Keep in mind also that when the effect doesn't show, it won't really matter where it is located; as long as you set each frame where the flash is visible to the correct spot.

If for some reason you need to be able to see the flash on frames where it doesn't automatically apear, there are two ways it could be turned off. First check the "Rate of Fire" control. It controls the percentage of frames on which a flash appears. If it is set below 100, then you can move it to 100 to make a muzzle flash appear on every frame. Just make sure to note where it was originally located, because you are going to want to move it back. Second, there is an "On/Off" toggle for the flash. Actually there are two, one for the core ejection and one for the side ejections. These can be keyframed on and off to control exactly which frames the effect appears on. If the effect is turned off in the frame in question, you can just click this button to turn it back on while you need to see it.

Heh, yes of course, if your muzzle flash is below another clip, you won't be able to see it.

If you could try to explain your problem in as much detail as possible, and use punctuation, it would help. I'm still having difficulty making out what exactly the problem you are having is. Once we understand, I'm sure we can explain how to resolve it.
