is it alright to cover a floor painted with green screen paint with polyurethan to keep it from being damaged by those who will walk onto the green screen paint?

As long as any covering you add doesn't alter the color, and doesn't add a sheen of any kind, then it should be fine. Since the floor is always going to be receiving light at some sort of angle, rather than directly, there is potential for a glare to wash the color out if there is any kind of sheen to it. but as long as you can keep the floor proper chroma green, then you'll be fine.
