when I make a plugin, how can I make the background transparent so that my effect will show up over the video???

You have to create an alpha channel to mask out everything you don't want to see. There is an alpha channel tutorial for Photoshop at the top of this forum. ALL plug-ins should have an alpha channel. ALL.
If your plug-in is some sort of light source (a lightbulb, laser, lightsword, explosion, etc.) then you can get away with not using an alpha channel IF you have a solid black background. However, there should still be an alpha channel. The advantages are: more control over what part of the image you actually see, a cleaner effect, and the ability to adjust the transparency of the effect once the plug-in is completed. Without an alpha, you can't adjust transparency. The disadvantage is: it is a little more difficult and takes longer.
